I finally got the wizard to give me the right number of lines, but it broke up the picuture into many broken lines. Is there a way I can fill in the missing squares with the color i am using?

There will be a paint function in a later version, but we don't currently have one.
By fiddling with your settings (such as brightness or contrast), you can usually get the program to give you continuous lines, but you may get other unintended consequences.
If your original is too large and you're shrinking it down too much, it will sometimes break up lines. The solution there would be to shrink it with a paint-type program and give the freePatternWizard a closer to a 1:1 ratio.
If you're using a jpg image, you'll get more broken lines. The ideal format to give it is a gif.
